The Department of Chemistry of Natural Compounds at the Faculty of Food and Biochemical Technology at UCT Prague was founded in 1991 as the successor to the Laboratory of Monosaccharides. Its mission includes both education and training at the graduate as well as postgraduate level and research and development in several fields crossing the frontier between organic chemistry and biology.

Our department's research aims to understand living systems at the molecular level, providing new molecules with new properties that eventually could become medicines, among other things. It is essential to continue this research at the fundamental level so as to provide tools for designing, synthesizing, and evaluating new functional molecules for targeting applications. Nature is our inspiration.

Chemistry of Nucleosides and Nucleotides

Our laboratory is part of the Nucleotides and Oligonucleotides group at the Institute of Organic Chemistry and Biochemistry AV CR; our topics are connected to this group. The leitmotif of our work is the synthesis of nucleoside phosphonic acids. These types of compounds have repeatedly demonstrated their qualities—the acyclic derivatives of nucleoside phosphonic acids are the active ingredient of drugs against HIV and other dangerous viruses; bisphosphonates are part of drugs against osteoporosis.

At the forefront of our interests are oligonucleotides in which phosphate linkages between nucleotide units are replaced by a bond phosphonate. This substitution of the ester bond of P-O to the enzymatically non-cleavable bond P-C provides greater stability of the oligonucleotide molecules in cells and thereby increases their potential biological effect. Preparation of the oligonucleotide takes place on a solid phase using an automatic synthesizer.

During the preparation of monomers for automated solid phase synthesis, we prepare a number of structurally diverse nucleoside derivatives which, in cooperation with other departments, we test for their possible biological effects both in vitro (enzyme assay) and in vivo (cells and cell lines assay). 

Our prepared modified nucleotides can affect DNA replication (grow the merging chain termination DNA) and oligonucleotides consisting of the nucleotide analogues may, for example, suppress gene expression (steric block mechanism, RNase H) and affect gene silencing (siRNA). Nucleoside phosphonic acids may also act as inhibitors of various important enzymes (thymidine phosphorylase, nucleotidases) to influence events in healthy and diseased cells.

We focus on the detailed study of the 3D arrangements of small and larger biomolecules, like mono- and oligosaccharides, steroids and other compounds—either experimentally, using various spectral methods; or theoretically, using appropriate computational procedures and molecular modeling.

A further step involves calculation or prediction of the various physico-chemical, chemical, as well as pharmacological or biological properties of these molecules, including those that have not been synthetized yet. These problems encompass several disciplines such as:

  • stereochemistry and conformational analysis
  • spectral (NMR, IR, UV, MS) and chiroptical properties (CD, VCD, ROA)
  • chemical kinetics and reaction mechanisms
  • structural biochemistry and biology
  • biochemistry and pharmacology
  • forensic analysis

Some recent research topics as examples:

Stereochemistry and conformational analysis

  • Dynamics of conformational changes of simple furanose saccharides which serve as a model of the principal carbohydrate component of DNA and RNA
  • Conformational analysis of pseudo disaccharides (C-disaccharides) as potential glycosidase inhibitors

Spectral and chiroptical properties

  • Calculations of the NMR and IR spectra of smaller bioorganic molecules; the effect of solvation
  • Optical rotation, optical rotational dispersion and vibrational circular dichroism as sensitive indicators of equilibrium solution conformations of various bioorganic molecules

Research Summary

Our group interests lie in the field of organic chemistry, focusing especially on stereoslective synthesis, total synthesis of natural or non-natural glycomimetics. The aim of our research is to design and developer new synthetic tools, allowing ultimately for the efficient and rapid synthesis of C-glycosides and C-disaccharides.
